Résumé de la thèse

La Réponse Stringente est une réponse de stress bactérien induite par divers stress environnementaux permettant aux bactéries de survivre aux conditions défavorables. Cette reprogrammation de la physiologie cellulaire est déclenchée par l'alarmone (p)ppGpp. E .coli possède deux protéines impliquées dans le métabolisme du (p)ppGpp : l’alarmone synthétase RelA et l’enzyme bifonctionnelle (p)ppGpp synthétase/hydrolase SpoT. Bien que les signaux déclenchant l'accumulation de (p)ppGpp dépendante de SpoT soient connus, les mécanismes moléculaires régulant les activités de SpoT restent mal compris. Dans cette étude, grâce à un crible génétique, nous avons identifié de nouveaux candidats qui activent la réponse stringente chez E. coli. Plus particulièrement nous avons montré que la protéine YmgB stimule l’accumulation SpoT-dépendante de (p)ppGpp. YmgB est un connecteur du phosphorelais Rcs, impliqué dans la synthèse du biofilm et la résistance au stress acide. Nous avons montré que le rôle de YmgB dans l’activation de la réponse stringente est entièrement dissociable de sa fonction sur le système Rcs. Cette réponse est médiée par l'interaction physique et directe entre YmgB et les domaines TGS et helical dans la partie C-terminal de SpoT, renforçant le rôle de cette région dans le control antagoniste des activités de synthèse et d’hydrolyse. Nous montrons également que le ratio protéique YmgB/SpoT contrôle directement le switch des activités catalytiques. Enfin l’analyse de la régulation de l’opéron ycgZ-ymgABC révèle l’existence d’un promoteur interne en amont de ymgB qui pourrait être important dans l’activation de la réponse stringente. En parallèle à cette étude, j'ai pu également contribué à la caractérisation d’un second candidat, YtfK, qui stimule l’accumulation de (p)ppGpp en réponse à une carence en acide gras ou en phosphate. Cette régulation fait également intervenir une interaction directe entre YtfK et les domaines catalytique de SpoT. Notre travail souligne donc le rôle central des protéines YmgB et YtfK dans l’homéostasie du (p)ppGpp et renforce l’importance de SpoT dans le contrôle de la réponse au stress bactérien.

Thesis resume

The Stringent Response is a general bacterial stress response induced by diverse environmental stresses that allows bacteria to survive adverse conditions. This global reprogramming of cells physiology is triggered by the alarmone (p)ppGpp. In E. coli, (p)ppGpp levels are controlled by two homologous enzymes: the (p)ppGpp synthetase RelA and the bifunctional synthetase/hydrolase SpoT. While conditions that trigger SpoT-dependent (p)ppGpp synthesis have been found, the molecular mechanisms regulating SpoT activities are poorly understood. In this study, by using genetic screening approaches, we identified new candidates that trigger Stringent response in E. coli. We particularly unraveled that YmgB stimulates SpoT-dependent (p)ppGpp accumulation. YmgB is a connector that activates the Rcs phosphorelay involved in biofilm formation and resistance to acid stress. We observed that activation of the stringent response by YmgB is fully dissociable from its function on the Rcs phosphorelay. This response occurs via a specific and direct interaction between YmgB and the TGS-Helical domains in the C-terminal half of SpoT, further supporting the pivotal role of this region in controlling the reciprocal Hydrolase/Synthetase activities. Moreover the SpoT-YmgB ratio was shown to control the switch between SpoT activities. Finally, regulation analysis of ycgZ-ymgABC operon reveals the existence of an internal promoter upstream of ymgB which could be important for activation of the stringent response. In parallel to this study, I also contributed to the characterization of a second candidate, YtfK, which stimulates (p) ppGpp accumulation in response response to fatty acid or phosphate starvation. This regulation involves a direct interaction between YtfK and the catalytic domains of SpoT. Therefore our work emphasizes the pivotal role of YmgB and YtfK in (p)ppGpp homeostasis and further highlights the central role of SpoT in controlling bacterial stress response.
